The Flower Tourney is the second tournament in Mario Hoops 3-on-3. It is unlocked by completing Mushroom Tourney. It consists of four courts: DK Cruiser, Luigi Mansion, Daisy Garden, and the unlockable Malboro Garden. Completing the Flower Tourney unlocks the Star Tourney.

Various content can be unlocked by completing Flower Tourney on a certain difficulty or by obtaining a bronze, silver, or gold prize at minimum, depending on the item.
- Dixie Kong: Complete on normal difficulty with at least a bronze prize.
- Daisy alternate costume: Complete on normal difficulty with at least a silver prize or higher.
- Watermelon Ball: Complete on normal difficulty with a gold prize.
- Boo: Complete on hard difficulty with at least a bronze prize.
- Yoshi alternate costume: Complete on hard difficulty with at least a silver prize.
- Dice Ball: Complete on hard difficulty with a gold prize.
